I would think it ought to be possible to kill the link to the old fobs and reprogram only ones you want to have active.
What do they do when someone trades a vehicle in but only has one of the keys? I would hope they wouldn't let the vehicle sit with the same code set and a key in the wild before selling it to someone else (or putting it out on the lot, for that matter).
Any system that requires a set of "handshaking" codes should be able to be reset and a new set of codes built. My last vehicle had an alarm system that let you do that yourself if it reported an extra fob had been programmed. You could kill them all and only program in the ones you wanted to authorize.
The old codes would be wiped and you would have to have physical access to the inside of the vehicle to program another remote.
