Just to add to the pileup:
My LiftMaster Security Plus garage opener, which also features rolling codes, had forgotten how to communicate with my remote "clickers". I had been relying on the HomeLink buttons in my other cars for so long. . . I had to. . .

1] First re-program my "clicker" by pushing the "learn" button on the opener motor, then press the button on the clicker to train it. The clicker is now correctly communicating with the door opener mechanism;
2] Put the Jeep into "Run" mode. Then, clear the codes on the WK2's HomeLink (pressing buttons #1 and #3 for 20 seconds until the status light blinks quickly);
3] Hold down activation button on clicker while pressing HomeLink button being programmed -- status light blinks to acknowledge;
4] THEN... press and activate the opener's Learn feature;
5] THEN, within 30 seconds press the HomeLink button being programmed twice, holding it for the recommended 2 seconds each press;
6] The lights on the opener motor flash, indicating that the HomeLink has successfully "linked" with the opener (As indicated, you may need to press the HomeLink button a third time).
7] Now, any other vehicles that had a HomeLink button programmed for the door opener need to be "refreshed" with the new codes. For my two other vehicles, this was as simple as pressing the "learn" button on the opener mechanism, then pressing the designated HomeLink button until the light flashed on the motor again.

Now all three vehicles are beaming correct HomeLink codes to the opener. The manual is almost right, but really not explicitly clear about the process. The HomeLink website has little more info of use than does the Jeep manual.

My '98 has homelink. Works fine with one opener, but was never able to get the "Genie" brand to work?? Wonder if the Overland will be any better?

Your '98 only supported the old 390 MHz frequencies, that's probably why it did work with the newer units since '05 using 315 MHz. The current Homelink supports both frequencies along with and without rolling codes.

I have a 2 new (2007) Liftmasters and noticed something interesting when I programmed Homelink for both garages,
I cleared the Homelink and selected position 1 along with button 1 on my remote. After it learned the remote I pressed the button twice and the opener flashed indicating it had learned the new remote. The interesting thing is I NEVER pressed the "learn" button on the opener!
I then went to the other door, programmed the second button on the homelink and after 2 button presses the second opener flashed again, without ever pressing the "learn" button.
You might want to try teaching the Homelink your remote's codes then trying it to see if your opener will auto learn them. I think the newer openers are a lot smarter than those of just 4 or 5 years ago.

Where is there a "learn" button on the opener? I don't recall ever seeing one on either of mine?

On the Genie's it's behind the plastic light lens, on the Left side (Looking at the light bulbs). Little black button. Take a long screw driver, slide it up under light lens, press button then return to WK2 seat to finish 2nd programming step.

I'm still having problems with mine. I went through all the steps listed by Jeep in the manual, rolling code included. I then called Homelink and went through the steps with them. They concluded that the Homelink transmitter is sending a bad signal to the opener and that I should take it to my dealer. The Homelink worked fine in my previous vehicle so I do not believe the opener is the problem. Any other ideas before I head to the dealer? On a side note, my neighbors think I'm insane because I sit in my Jeep all day opening and closing the garage door.
