there is a way to position/reprogram the sunroof by pushing the open/close/vent buttons in a particular sequence. this is done at the factory and sometimes need to be reentered. Milous posted the sequence and can be found on WK2Jeep.com. Not sure where but it is on this forum for sure.
Try turning ignition on, but do not start.
Hold the open button for the sunroof for over 5 seconds then release.
Then see if that helps...
