I'm having the same issues with mine. It just keeps getting worse. Dealer claims its the MDS but there is no way. I just keep taking it in and complaining and they do nothing for me.

Try shifting your ERS (electronic range selector) out of drive and into 5 and see if it continues. On mine this seems to stop the confusion going back and forth out of MDS and keeps ride vibration free, doing this made me realize that I may have a tire out of balance also. I have a '12 with the "6" speed 5 speed and I put it in 5 as 6 seems to be a gear for 95mph+ and even with the ERS on 6 it wants to be in that gear on the highway and it is too tall.
Yes on accelerating from a stop I get a succession of large clunks in transmission... Almost like traction control except I do not have to be accelerating hard. It's not normal, and if it is someone has done something wrong!
Regarding your second issue, does this sound similar? If you read down I posted what they fixed, yours may not be as bad as mine and plus the fact you don't mention you're throwing any codes but it may be somehow related. Also I must say that after a few weeks now I am happy with the repair.
Richl - what issue did you have and what was the fix? What post are you referencing?
I have had the Jeep in the shop 4 times (or was it more....?) in the first 3 weeks of ownership for a number of things - including the above listed. They said they had a tranny tech look into it and found nothing (um.... ok!) No codes so it is more of a 'seat of the pants' diagnostics.
This is my wifes daily driver and apart from the silly issues (now fixed), the tranny thud and the engine vibration is really annoying her (and then me!)

I am assuming (from my own experiences) that the shudder/vibration mostly occurs cruising at highway speeds 50 - 60 MPH, on slight incline with light acceleration and it feels like a engine misfire? If so, I wish you luck getting anything donw that actually fixes this issue. Mine started after approx. 3,000 k and continually got worse up to about 30,000K and has been in for every update, had a recorder installed for days, Chrysler tech checked it MANY times and final statement from Chrysler customer service and the dealer was that after "break in" it is normal for this issue due to MDS activation, lean cylinder mixtures, torque convertor locking and unlocking along with what they indicate is a "controlled misfire". This absolutely drives me crazy but am stuck. Now have 42,000 on mine (I drive a lot so probably experience this much more than many others) and am just "living" with it. I HOPE yours does not progress any further or it is not the same. Totally unacceptable IMO to have a modern vehicle do this but I have exhausted so much time and effort over the past year trying to get something done and am just plain tired of it!! It will be the last I will buy from them. The worst part is I bought this because I liked everything about it AND IT DID NOT DO THIS WHEN NEW!!
I have only 350 kilometers on mine (european version with 3.0 CRD diesel engine) and I notice this strange vibration 3 days ago. I don't understand yet if it is a transmission or brake or whatelse vibration, and it is not always present.
It seems that it occurs when the engine is cold, but not sure; always in deceleration or very small acceleration.
update.....
the Jeep spent 2 days at the dealership (a different dealership) I brought in the print outs of the TSB's and tried to show them - they didn't want to see them. Explained what was going on, took the mechanic out for a 15 minute drive - and of course it barely did any of the issues. Go figure.
They claim they applied the update for the MDS issue - I could not tell any difference and still feel the droning. They could not duplicate the acceleration thund/misfire like symptom (yet the mechanic did feel it a little bit when he drove with me). NO ONE inthe dealership had an iphone or ipod to test the fast play issue - really?
Got a call from the survey people today.... had to pull over and let them know how I felt. At the end the lady asked if I would like someone from Chrysler to contact me to discuss further? Hell ya I would! Let's see how far this goes and for how long. ugh.
So far my v8 limited 4x2 is ok (600 kms) but i am starting to get concerned on this issue and the other post about shuddering.... Expectation was really high on this vehicle....

I plan on taking it to the dealer next week but Im not sure what to say to lead them in the right direction. I feel like simply saying "feels like its slipping" will make them come back with some BS excuse. Any help from people who took it in for the same issue would be appreciated.

The MDS issue is not the issue causing a start from 0 mph, that seems obvious. I think I can say I've experienced both of these issues in my '12, but like my own personal aches and pains in my body, I ignore the small stuff!
I think the MDS issue is the inherent imbalance of turning off 4 cyls. They try to balance it, but it is hard to do and imperfect, however, Chrysler does say they really have no evidence it is hard on the engine after about a billion miles of use, so ignore it, if you don't want to ignore it, put it in tow/haul or manual shift to 5 or 6 to deactivate it and you're done...
The other issue I am thinking is the transfer case slipping going to the front wheels and not giving a smooth start. I find mine to be variable and frankly, I ignore it and consider it within spec, but if it's bad, I'd have them look at this. Of course it could be in the computer control of the hardware so maybe there is nothing a mechanic can see or measure... I agree with above suggestions, shift to manual shift, or tow/haul or, too, try turning off the hill brake assist. Mine was off on day 1 when I quickly realized it was working too hard and interfering with startup even on level ground.
I'm not saying ignore problems, but if the car is under warranty and something is really wrong, it will probably break under warranty if the dealer won't fix it now, so I just drive it.
I spoke to the tech at my dealership about the "slip" and he said it is when the 4wd engages that you get the slip feeling and it is normal. He had disengaged the awd on a customer vehicle and it went away, in my opinion it is an issue that should have been fixed in development and is unacceptable in a 40k+ SUV.
I have a 2012 Overland V8 and have both of these issues since it was new. Now have about 2500 miles and the shudder has actually gotten better or I have learned to drive it to minimize the issue. I also notice the slip once in a while. If anything I notice this more now but only once in a while and its minor.
If this is a software problem why it taken so long to fix? The V8 Hemi i think has the same 5 speed tranny as the V6 only with software upgrade to make it a 6 speed. So if they are looking for a software update this should be number 1 priority . Hope they resolve this issue.
2012 summit w/ v8. I notice the shudder at highway speeds with Mds activated. Its not a major problem, but I could see it as an annoyance on longer highway drives. The slip from a start is something I noticed from day one. The transmission also seems to shift a bit firmer than past autos I've had. I have 900 miles on the odo.
I've started to experience the "slip" on my 2012 Laredo V6 (export) build date is Jan. 2012 with only 4000 kms on it so far. I had the shudder at 40 miles, but the tires were replaced on warranty. Now it (the shudder )occurs once in a while. Any ideas or solutions for the "slip" yet?
