That is a good question, especially since the JGC WK2 has the Hi-Speed Canbus in it. I do not know of any system in JGC checks to see if a radio is present. If anything it might say the OEM is missing while you still have the aftermarket plugged in.
The best place to get an answer would be from the harness manufacture that you used to adapt the aftermarket radio. See if they know if they know if any data is going into the HU or it is being pass thru the harness on it's way to another system. If I remember correctly, you had the Alpine still in to power the rear pillar and center speakers.
Under the OEM HU, the current source is displayed onto the EVIC top line. With your system it should have been left blank just like mine. So the only thing that I think of is the EVIC or the Uconnect is sending out question to the HU for a reply of the source currently be played? On the flip side, the aftermarket HU's can not be sending anything since the Uconnect is not being used any longer and the aftermarket cannot generate that data to display the source on the EVIC.
With regards to the Alpine, the data path going to the Alpine/DSP unit is a deadened. In nearly 10 months, since I removed the Alpine/DSP unit, I have no problems and last week I had a number of software updates performed by the Jeep Service dealer that went in like Flint. Prior to that, they had to update my FOB again.
