My thumbdrive works fine in both locations. However, it seems to take longer to "boot-up" from the armrest USB for some reason. I have about 10 gb of music on a 16 gb thumbdrive. It takes about 30-60 seconds to start from the USB on the media center, but about 2-3 minutes from the USB in the armrest. Try leaving it in the armrest USB for a while and see if it eventually boots up.
My iPod boots up just fine in the armrest USB, so it appears to be related to the thumbdrive. I have all my music copied onto the HDD, and it starts instantly from there. However, I was very disappointed that the copy process to the HDD loses all the file structure I have on the thumbdrive and over-writes it with it's own hierarchy that makes it more difficult to find stuff. Also, any music copied to the HDD from anything but the original CD will not display the album art (Gracenote issue - Chrysler has abandoned their responsibility of ever updating the Gracenote database).
On top of that, during the copy process, over 1200 of my songs were placed into multiple "unknown" folders (unknown - artist, album , genre, etc), and after a year of ownership, I have manually whittled that down to a single unknown folder with 700 songs remaining to be fixed.
So all of this adds up to why I am still using a thumbdrive and my iPod even after copying onto the HDD.
