Wonderful...my transmission came in yesterday (day after they told me there was no ETA, of course) and it will be there all next week for that and the other laundry list of issues that have cropped up.
Currently I think the 6-5 jerk and the clunking sound may only be tangentially related, strangely enough. The clunk REALLY sounds like it's coming from the rear end, not the transmission.
Is your transmission still jerking on downshift when accompanying the clunks? Do the clunks seem to come from the rear end? Keep in mind they haven't truly identified the root cause of the problem yet, they are throwing transmissions at the issue hoping it will fix it, but it's possible the rear end or drive shafts or something are actually at fault, and the sound is exacerbated by the rough motion.
I don't know. At this point, seems like it's unavoidable that I'm going to have Chrysler buy this thing back...I don't see a high percentage chance of a good outcome after they replace the tranny (which maybe doesn't even fix the issue), troubleshoot the dash and electrical issues I have, replace the steering wheel (leather flap separating), solve the intermittent ESC going out...what a joke on a $70K vehicle.
Honestly JS, you might want to consider your options for a lemon law buyback as well...the lady I am working with here in CA may not be able to help, but you're obviously not getting much enjoyment out of the vehicle.
So frustrating, at this point I still like the IDEA of the vehicle, but clearly the execution is a disaster.
