Hesitation or backfiring during shifts

Im not sure if there is any correlation, but I recently installed a new aFe cat-back exhaust system on my new 2016 SRT. Prior to installing I was still in my 500 mile breakin period so I had not run WOT. Now that I am 700 miles with my new exhaust installed I floored it. The start was good but I believe 3rd, 4th, 5th, and on the truck hesitated/stumbled at each shift point and the exhaust made some very unusual 'bogging' sounds at each shift point. The subsequent times I tried this the stumbling and bogging sounds were less but still noticeable.

Anyone experience this before? Very odd and I cannot tell if the truck did this prior to my exhaust as I had not floored it prior.
