Like I said, the flashing check engine light is usually indicating a more serious problem than when it is simply lit - most often because of misfires that will cause permanent damage to the catalytic converters.
The lightning bolt, if I recall correctly, is indicating the fly-by-wire electronic throttle control has also detected a problem. This too can be either lit or flashing. If it is lit, it is usually still driveable. If it is flashing, you are going to experience driveability issues like elevated, rough, or erratic idling and engine stalling. It is not an indicator that the transmission is in limp home mode - this is indicated by the gear indicator staying in 3, regardless of the selected gear.
I'm no expert, but it sounds to me like your vehicles electronics are really acting up. Almost all of the codes you are reporting have to do with sensors malfunctioning and poor electrical conditions, with the remainder (like cylinder misfires) being a result of those electrical issues. I do not think the level of gas in the tank is related to these problems, and it is likely a coincidence.
Although I love to take care of most problems with my vehicle myself, this sounds like one of those cases where you will be better served taking it to a shop that can properly read and diagnose the codes. You have so many things going on, if you start replacing parts it could cost you a lot of money and time until you get the right one.
The one thing I would try myself is swapping out and/or testing the battery and checking the connection at the terminals - I doubt this is the cause, but it is an easy thing to do.
