Sorry I have been away from JG for a bit but you cannot use NON JEEP 6.1 manifolds on the 5.7 you will have clearance issues. 555ctsv did a write up on it. So make sure you find take offs from an srt8 jeep. As for the mid pipes any good exhaust shop can fab whatever you need. I chose to use JEEP srt8 mids so emissions would not be a problem.

Take your manifold gasket and use that as a template.
Attach gasket to header
Mark where your EGR port is on the header using the gasket as a reference
Grind a path from the closest exhaust port to the EGR spot that you marked as your EGR reference.

As above. You can follow along how I did mine on some SRT headers which need the same mod.

They will go on, but everyone says they're a bigger PITA than putting the SRT's on. I had custom ones (mid length) built for my 06, and the guy said he'll probably never do it again, because of the tight fit.

Your guy is lying to you. I have OBX headers (same design as the kooks). It is a pain to install but I've been the first to do it on a non srt wk. Another member (sleeps) just did his too.
