The TCM is in the engine compartment, just besides the coolant recovery container. Should be no problem to interchange it with the 5-speed TCM, since the difference is only software related.
Looking into the hydraulic schematic, the 3rd and 4th gear have the OverDrive clutch in common. So the not activation of this clutch causes the loss of 3rd and 4th gear. Several things can cause this, but knowing the fact that the problem started after flushing the tranny, its a good change that some blockage, caused by foreign particles, is preventing the fluid flow to the clutch.
