Clunking when braking.

Just got myself a 2003 Laredo and hope this is the right section for this...

When coming to a complete stop there is a slight to loud clunk and the feeling of something shifting in the suspension. If the vehicle sits overnight it is not there, but the longer that you drive the stronger it gets.
At first it is just a small noise but after a while it turns into a loud clunk and feels like someone is rear ending me at around 5mph.
After this starts it also seems to shift a bit harder. I can not figure out if this is coming from the front or the rear bit it feels more from the front.
I just bought the vehicle at carmax and they will repair the issues but they can't replicate them. Has anyone run across this before, or have any guesses as to what it could be?

Can it all be transmission related? Check for any fault code set using the key dance: ignition off/run three times and leave in run at the third time. Odometer will show "DONE" when all ok or a fault code(s). If it only shows P0700 it will need to be scanned to get the transmission fault codes.
