Trunk on 99 JGC does not lock

I have never really worried about the trunk not locking but I just bought a nice little set of tools that I wish to keep in my vehicle. The automatic doors lock but the trunk does not and there is no key lock to manually do it, is there a fix for this? Will the glass lock also if I can get the trunk to lock?

Have you checked all of the fuses? It could also be the lock actuator, either it has a loose connection or its broken. You will have to take the inner liner off the door to get at it.

The flipup glas will indeed lock as soon as the tailgate lock actuator is locked. Its using a limit switch in the tailgate actuator to "lock" or "unlock" the flipup glas. (the limit switch enables the electrical circuit to the flipup glas solenoid)
There is no separate fuse for the tailgate lock actuator, its in parallel with the passenger, the left aft and right aft lock actuators.
So indeed or its a loose or broken wire, or more likely, a broken tailgate actuator. You can lock/unlock it from the inside, via the small square access panel, but its not that easy to do (see) and its in fact just a last change option.

Check out post number 8 in this thread it could be the motor, linkage,wiring or fuse associated with the lock mechanism. Tailgate won't open--need new latch mechanism
