bolting on the new transmission is no different than bolting on a transmission on an older model. They aren't going to let just anyone swap out the transmission, I wouldn't be concerned about this. If the sealer makes you worry then have them do the transmission change as it is on Chryslers dime.

It is a lot more common than you think. They will go through the trans to identify a possible production error.

Update: The cover was put back on with sealer and the vehicle was returned to me last night. No leaks all night, drove it about 5 miles this morning and it was leaking worse than before the fix. New Transmission ordered this afternoon.

I really like the vehicle a lot, but if you buy one get underneath it before you take it home.

I hope for your sake that the same person that tried the sealer is not the same person replacing the transmission.

Quite common for auto makers to request a whole component be replaced when there is a small issue with it in a new design. I recall about 20 years ago when the 3.8L Supercharged V6 (GM) first came out. My Dad was a GM dealer, and a customer bought one. Some minor issue came about, and our tech contacted GM about it for whatever reason. They had him R+R the whole engine, we crated it up, and sent it back to GM HQ for an examination. They had our tech install a whole new engine. Much like an autopsy detemines cause of death in people, they want to know what the issues are. It's a good practice to follow for QC and longevity.

Many years ago I learned that you should not buy a vehicle the first year that it was introduced, I should have followed my instincts on this one. ( shoulda -coulda -woulda). It will be interesting to see if this turns out to be a widespread problem.
I agree! Just do what the dealer suggests.
But I would also add that they should just order you a new transmission because sealer was not meant to be used.
The defect could also be the transmission frame itself and not the plate.
I just can not believe that they would not use a gasket/sealer to begin with. Metal to metal and no leaks???

Update: Chrysler still has no repair, and no timetable when it will be repaired. My dealer took it back and I drove out with a new Unlimited Rubicon. The Cherokee was a nice vehicle, but I did not trust it anymore. I took a bath on the swap, but the Rubicon is a great vehicle too.
Good luck to all of you that purchase a Cherokee, hope you make out better than I did.

Just chatted with my dealer - having lunch with him today. Told him about this thread and he said they are replacing a transmission as well. I asked if 4 x 4 or 4 x 2. He is going to check.

The way I see it a quick fix might not be permanent.. It would suck to come down this road again. One or three years down the road.

Chrysler could not even give me an idea when a fix could be made. I decided to take a hit now and trade it in, because if it turns out to be a widespread problem, then the resale value will be much lower in a few years, and I did not want to spend all my time in the garage fixing a brand new car. It was a gamble, but the Rubicon is sweet. Good luck.
