I have taken mine loose a couple times to get to the cardboard pan that covers the transmission and have seen no evidence that it has caused any problem. Mine has been in place since DOM came out with the DEF nozzle cover. However I have not completely removed it but have no discoloration as seen by your pics. If that picture was on the inside of the shield mine could be experiencing the same issue...
I had mine powder coated black before putting it on almost 3 years ago. I recently had to remove it for some work and it still looks like new with no DEF parts damaged at all.
I am going to recheck the bottom of the shield and see if there are any distortions. The only suggestion I could offer is a heat shield material between DOMs plate and the DEF hardware....
Looks like abrasion and/or electrolysis ate the DEF line heat shield where it contacted the injector protection plate. Eliminate the point of contact or insulate it with non-conductive heat resistant material.
Dissimilar metals in or near contact create electrical current that eats metal when water is present. Rubber washers can help.
Just checked mine no issues. I did reinstall the FCA shield when I installed Dom's.

I will say that I had tons of issues with RexShield so I took it off. Everytime I had my tires rotated the tire shop would mess up as the jack points were covered by the shield. The last time it was bent by the lift. Ordered Dom's and have had no issues. Rex Shield is sitting in the corner of my garage cabinet collecting dust.
I have a wk2 2015, early model, that did not had any protection in the area. I know FCA came later with a bracket protecting DEF line. Are you referring to this bracket?
If yes, then you were able to install DOM's plate under the bracket? Isn't the bracket creating a spacer between DOM's plate and wk2 underbody? How did you fix the rear end of DOM's plate if it is apart from wk2 underbody frame?
