Originally, I was worried about service-related issues also, as I also have the 8/120 extended service contract. But I bought the Jeep to be a tow vehicle to replace my 2000 WJ, and really missed any kind of engine braking when traveling in the mountains.
Looking at the parameters of the tune, other than the reduced EGR frequency (which actually contributes to longer engine life - at least in theory), I don't see a lot of things FCA could claim that the tune contributed to any kind of covered failure. I guess they could always push that issue, but I would think in an arbitration case they would have to prove the tune caused the problem.
Nonetheless, if you buy a tune and go around screaming "Wheeeeeeeee!" while running at WOT all the time, you take your chances...
