No, vehicle manufactures are not allowed to void your warranty because you installed aftermarket parts. We are protected by the Magnuson-Moss act. It's my understanding this is generally applied to unrelated items or replacing an associated item to a part you replaced with an alternate brand (non OEM) part. For example if you install a skid over your DEF and have a headlight issue they cannot turn you away for your warranty on your headlight. Another example of related or associated parts: You replaced a belt tensioner with a non OEM part and your AC compressor failed. They cannot void your AC compressor warranty because of the non OEM tensioner even with them sharing the same belt.

If you install a DEF skid and then have a problem with the DEF system it's a bit more of a gray area. If they can determine the damage is a result of the skid then I'd imagine they would not replace the parts under warranty.

It's pretty easy to uninstall the skid prior to a warranty request if needed anyway.

It's absolutely not as effective as dom's skid plate, but since he's out of them and the harness is undoubtedly exposed, you can at least reduce the chance for catastrophe by zip-tying the harness so that it's snug against the frame instead of hanging down like a tailhook. I took a look at the underside this morning and there are plenty of places where ties could be used. I found one attachment point on the plastic rail running down the right side of the vehicle. The harness might not survive a direct hit or a crushing impact from below, but it's better than it was. It's no longer the low point on that side.

As far as this whole vulnerable harness a d injector goes.

What i think is happening is the force of say water is dragging the harness and in turn ripping the injector off. Just a thought. Try duct tapping it to the frame

I think a zip-tie might be a little more robust against weather, but duct tape is the same basic idea. In the absence of a plate like yours, snugging the harness up against the bottom of the frame, however you do it, is probably the second best protection.

If he refuses, I would take them to small claims court for both the cost of the repairs, and the cost to put a skid plate over the injector.

I installed Mopar skid plates on my 2014 GC Summit soon after purchase, but unknown to me these did NOT cover the DEF injector and feed tube. My DEF injector get damaged in normal highway use and my vehicle was in the shop for 32 days waiting for a new injector. They are on back order due to numerous similar situations. See the other threads concerning this problem and a plate that an owner created to solve the problem.

Where did you purchase your skid plates and who did the install?

I had MOPAR skid plates purchased from my Chrysler dealer and installed by the dealer. These do not cover the poorly designed DEF wiring harness. Unfortunately,mInhad no idea about the problem at the time and didn't check their work or undercarriage myself.
