2006 grand Cherokee not charging

So I'm having an issue with my 2006 jeep grand Cherokee not charging the battery. My problems began when the mopar battery (9/2011 date code) that was in my vehicle needed a jump for my to start my vehicle 2 days in a row. So I figured I just needed a new battery as I read that the mopar batteries usually lasted about 4 years. The jeep dealer where I bought my used we jeep said that they won't honor any warranty to the 72-month mopar battery. So I decided to put in a battery that I had removed from my other car that I sold. It's a Sears craftsman platinum series agm battery. While changing the batteries in the dark by work, I didn't realize that the battery terminals were opposite from the original. Once I had connected the negative and the positive connector for a split second all the lights, horn and wipers were on. So I disconnected the battery immediately! Turned the battery around realizing it was backwards. And then everything seemed fine. Truck started Ok, except the radio did not power on. Not a big deal to me at the moment. Several minutes later, my battery light on the dash came on...which indicates a charging system problem. I drove home from work and the battery drained completely leaving stuck. Got it towed home, pulled the battery and charged it. Now I figured the alternator was bad, bought a remanufactured one, installed it and it still did not charge. So I did some research. Which lead me to check all of the fuses under the dash and under the hood. Replaced one fuse which have my radio back it's power. Still not charging. So I checked the battery cable harness...found the power cable that goes from the starter to the alternator had burnt out into two pieces. It has a smaller gauge wire that acts as a fuseable link. Instead of paying $125 for a complete new harness, I soldered in a new piece of wire. Checked the continuity and that was good. Now I figured I solved my charging issue. Now with everything installed...my truck is still not charging. Oh keep in mind that I had my old alternator tested, and that comes back working OK. So I swapped the new for the old, and still nothing. Upon further research, I found people staying the charging is done through the computer. There is no internal voltage regulator in the alternator. Also that the computer needs to be reprogrammed or replaced. Before I go spending hundreds of dollars at the dealer...is there anything else I can do?

Have you pullled codes?

The charging system does have some specific codes that may point you in the right direction.

In short, yes, the powertrain control module monitors just about all aspects of battery condition and charging. You may be looking at a trip to a repair shop that has the necessary scantools to see which module(s) have been affected by the reversed wiring...

Also what size/form and rating battery did you put in that you had lying around from your previous vehicle?

Are you sure it is capable of supporting the demands of your jeep?

Now that you mention, there was an error code, but I cant remember exactly what it was. I'd have to double check when I put the battery back in. It was something like "p2503" but i'll double check.

As far as the battery is concerned...I believe it's more powerful than the Mopar battery that was in there to begin with. Here's a link to what I put in there...

P2503 could well be the fault code: low charging voltage.
Did you already measure the field control wire between the PCM and alternator for continuity? If ok, i would suspect the field control circuit inside the PCM.

Thanks Frank for your advice! I haven't thought to check that until earlier today when I had talked to a shop today that even provided me with a little more detailed diagram. So I will be going through that wiring.

So after checking fuses, tracing wires, repairing a battery cable, double checking voltages....it turns out when I had put my original alternator back on after it getting checked and passing at my local auto parts store, it was a bad connection at the alternator. I made the mistake of mounting the alternator and then connecting the wires. As I plugged the two pin connector, I bent the two pins inside the back of the alternator. So I had to remove the alternator and straighten out the two connector pins...reinstall...and finally...everything was working! Thanks to the two people that actually gave me some input!

haha, no they were fine. I re-installed my old alternator and returned the new one. Besides the time invested, the whole repair only cost me about $8.00... 0.44 cent for the one foot of 10 gauge wire and about $7.00 for the roll of solder.
