When i first bought mine (used) it had a really bad clunk but only when going from reverse to drive. I made them fix it before i'd buy it and it turned out to be the transmission mount. The rubber bushing between the mid cross member and the tranny had deteriorated. Would be an easy thing to fix yourself, if that's the problem. Also that mount is right below the center console so hopefully you're in luck and its an easy fix

you think a bad transmission mount could cause vibrations when the brake is applied when stopped?

I'd imagine the tranny could rock a bit while at a light. It should be easy to take a look at. There are two rubber bumpers, check them for cracking, or any loose bolts on that whole crossmember. Check the cheap stuff first

tried to get some pics of my bad front "axle isolators"(per parts dept) sorry the focus sucks, used my phone. this is the rear mount just above the driveshaft.

Well, my problem turned out to be transmission cooler lines and a mounting bracket. The lines were making a high pitched noise between 30-40mph that changed pitch as you accelerated/decelerated. I had the new/used vehicle warranty which covered the parts/labor which parts wise probably wasn't bad...but labor wise, they kept it for a full day and following 1/2 day.

Try resetting the computer. Just leave the battery disconnected overnight and cycles the key a few times while disconnected.

Mine did a similar thing and this was enough to reset the PCM module and it went away.
