No, the total amount you installed sounds about right. I started out like you, but beginning with 5 qts., and ending up at 8 qt. to get it reading right. When you installed the main filter, did you properly seat the seal? FYI, here's the caution in the shop manual:

CAUTION: The primary oil filter seal MUST be fully
installed flush against the oil pump body. DO NOT
install the seal onto the filter neck and attempt to
install the filter and seal as an assembly. Damage
to the transmission will result.

I left the old seal in place and just removed the filter then plugged the new filter into the old seal opening. So I never removed the seal at all. Think this is the problem?

Did you inspect the seal? Did you insure the filter is pushed all the way up into the seal?

No I didn't inspect the seal...and yes the filter is all the way up and bolted back into place.

Funny thing is if I start it and put it in neutral for a sec or two while idling then put it in drive or reverse no clunk. I'm wondering if the line pressure is too low?

The Soonax line pressure boost may help your issue. I run them on both our 2002 Ram 4.7L 45RFE and our 2011 Laredo 5.7L 545RFE... Shifts are noticably firmer at WOT.

Trans doesn't have trouble shifting once moving or at WOT only when first started so I don't believe this will help me.

X2 on AIR RAM's recommendation. I run the Sonnax on my Hemi WK with the 545RFE trans. and it works great. When first installed it worked like crap until the PCM/TCM figured out what was going on. Since then its been great.

It's simple to install. It's a fairly tight fit to get to, but easily doable.
