There's been a change across the board for the air suspension in the 2016 models. You're comparing a 2014 and a 2016 (whether it's an HA or not makes no difference) so you likely are feeling that at least.

There were several suspension changes in 2016 and carrying into 2017, including changing to aluminum front lower control arms, different anti-sway bars, electric power steering, and a change to the base alignment specs (notably, with air suspension caster has been upped to 7.5 degrees from 5.5 degrees in previous model years). The tire pressure change could be to accommodate different handling, or to change road "feel" characteristics.

The only real thing programming could change would be the various heights being used (which could change the "feel"...but it would visually be different height-wise as well).

I wonder if 2012 4x4 Overland had different suspension parts than 2015 or if it's just going from a hemi to a pentastar making the very obvious difference in ride quality I've experienced.

The 2012 and 2015 do indeed have different part numbers. The weight difference between the two powertrains will definitely contribute to a different feel as well.
