Just wonder if the late shifting is a problem on its own, or that it is related to the engine problem. On the 4.7, the TPS is related to gear shifting, but on the 4.0 i don't know.
The service manual mentiones to check the throttle linkage adjustment and the gear shift linkage adjustment when having delayed shifts.

Throttle Linkage is OK ,UP and down trans. there is 2 more cables attached to the throttle body,the one in the middle looks loose {not tightly} I followed this cable and ends behind of the left truck front light.
I am still trying to figure out how to find trimming values in my scanner,I do not see the word TRIMMING in the screen in live data.
any advice?

The two other cables on the throttle body are the accelerator pedal cable and the cruise control cable ( the one which disappears close to the right headlight. The cruise control actuator is hidden under the battery tray)
Fuel trim is shown as STFT B1 and LTFT B1. STFT = short term fuel trim. This is the actual fuel trim and can change rapidly.
LTFT = long term fuel trim. This is an average of the fuel trim over a longer period.

This morning when I came back from the store, Truck start failing I went out and see blue or black light smoke from the moffler,AND A STRONG fuel smell. I turn off and ran again and everithing normal .
What is going on?

OK, I was driving this morning ,truck start failing and check engine light comes on.
I hooked my scanner and showed Code P0171(system Too Lean)
Live Data showed me this at the moment of the truck failing:
LT FTRM 1 (%) 32.0
ST FTRM 1 (%) 32.0
O2 Sensor (V) 1/1 0.180 Stick there (not fluctuation)
O2 Sensor (V) 1/2 1.000 stick there (not fluctuation)
Strong gas smell, black or blue (I am not sure) smoke.
Trans... shifting late.
now I turned truck off and on later and everything back to normal.
Waiting for Instructions.

Looks like CO2 sensor 1 is not working properly some times.
Who is the one? the sensor sending orders to ECU or ECU sending orders to sensor?
Can the sensor fail for a few minutes and then back to normal?

The "system Too lean" message corresponds with the low voltage of the O2 sensor (the PCM receives the voltage signal from the O2 sensor and interprets the voltage as lean or rich), but the strong fuel smell and the STFT and LTFT figures show extra fuel injected (so rich).
So you have to check for leaks in the exhaust system (manifold/gasket and pipe until the upstream O2 sensor.) A leak could cause a wrong O2 signal from the O2 sensor and make the PCM add more or reduce more fuel (positive or negative STFT and LTFT figures). In you case you can see a high STFT and LTFT, which indicates an increase in fuel injector pulse and thus more fuel injected.
If there is absolute no leak in the exhaust, most probably the upstream O2 sensor is the problem.
And just for the records, its an O2 sensor (oxygen sensor) and not a CO2 sensor (CO2 =Carbon dioxide )
