It will not properly run if you have gotten the incorrect tone wheels for your PCM. Your 99 should have the 16 tone wheel for your JTEC PCM where the 05 has the 32 tooth tone wheel needed for the NGC PCM. The fix is to swap out the tone wheels but that is not an easy task once the motor is installed in your jeep already.
The tone wheels are located on the passenger side cam and on crank towards the rear of the block (internal).
You have to pull the crank to swap the crank tone wheel...
I don't know if you can swap wiring harness and PCM's. That would also be a ton of different kind of work.. Of course they have changed a few sensors over the years. One that comes to mind is the IAC sensor.
The NGC PCM controls both the engine and tranny and our JTEC has a seperate tranny PCM.
