I would leave egr and swirl motor bypassed. You could leave the egr and swirl motor connectors off and put in a 4.7K resistor in the center two pins and this will not cause any real issues except an egr flow DTC. How are you running this with the dpf and cats punched out and not going into limp mode without the proper tuning? I have the resistor on my swirl motor and works great, but I have my tuning to delete the egr. I have Custom Spooling tune to delete the dpf and egr. Works great, awesome power and 2.5 mpg improved economy during city driving.
