I don't have my JK yet, but when I traded my 97 TJ Sport for an 03 Rubicon, it was the axles and transfer case that were important (to me, anyway). Yes, you could get another trim line and upgrade the axles later by adding Dana 44's (or 60's) with lockers and an Atlas transfer case, but you'd be looking at spending lots of money for those components plus other parts you'd have to change. Some people do just that, but I couldn't afford the time or the money.
On the swaybar disconnect, I don't have any experience with the electronic system yet, but if there's a feature I'd be happy to lose on my incoming JKUR, that's it. I was perfectly happy with pulling the cotter pins I put in the swaybar connections and tucking it out of the way with a bungee cord. It gave me something to do while my tires aired down.
