Courtesy light issues after battery replacement 2011 JKRU

I got 4.5 years out of a stock battery. It died last night stranding my wife. I swapped it out with a Bosch battery. It threw three codes battery low voltage, driver door switch open and passenger door switch open. I cleared codes without writing the actual codes down just kind of remembered what they said. Now interior dome/courtesy lights do not come on when doors open or tailgate open. Dimmer switch on steering column will not turn the lights on. Switches on lights themselves will operate the lights. I tried disconnecting positive cable for a few minutes after codes were cleared thinking it may reset, no luck. It does have Flash Cal installed to correct speedo for 35 inch tires. Any help would be appreciated.
