I'm in a little different boat, I want to order a RHR which only comes with black leather. I really like tan leather and I am Louisiana so black leather in the summer is very hot. Is it justified to take existing black leather from the factory and have tan installed and should I do this through the dealer or take delivery and have it done aftermarket?

Why even bother with the dealer as a middle man? Go through any competent auto upholstery shop. You'll get what you want and pay a lot less for it.

^^^^ this. A few years back I brought my Mustang to a local upholstery place. (Red leather + black car = beautiful).... they did a killer job.
Keep in mind, these guys do this type of work all day long. I shudder to think of bringing my vehicle to a dealership for anything, forget about for leather work. Anyways, chances are they'd just have some teenager drive your Jeep to the same upholstery shop you could have gone to yourself. So like the other guy said... the dealership is just the middle man.
The hardest part for you will be making a decision on which color and type of leather you want... those shops have tons of samples to choose from! Good luck.
