The bottom of the transmission oil pan should be the closest to the internal temperature. It holds the hot trans oil.

They are referred to as "Infrared guns". You aim and pull the trigger. They are readily available for $50 - $75.

Correct.
It almost sounds like you damaged your alternator during the boost and the battery discharged over the next week or two while driving. I'm not sure how this could affect the transmission...
