I would take the wheels of and check the brake pads lining. If they are worn, the discs can become scratched due to the metal to metal contact and there will be a reduction of the brake efficiency.

If which was changed is the engine computer (PCM), no.
The keys are programmed to the SKIM, but the PCM should receive the SKIM secret code.
Normally that is done with the use of a DRBIII scanner...

Not familiar with the WK myself, but I do recall previous threads where worn bushings of the front diff caused noises. But check the U- joints in the prop shafts as well.

I do not recall that the TPS changes with 0.4% increments, but it can be that I did not pay attention to it.
However it could also be your problem. I never saw any change in the TPS % when at idle....
