My check engine light has been on for about 2 months.

Pulling the code for the Cat converter, went to the muffler shop to confirm. Muffler shop said it wasn't the cat though I needed a tune up. I did a transmission flush, spark plug change, and fuel induction service.

The check engine light stayed off for about 150 miles and then came back on.

Do you think it could simply be a faulty o2 sensor? Should I take it back to the muffler shop and have then diagnosis it again?

its a converter. the only way it wouldn't be a converter is if you had an exhaust leak before the converter. sorry man, sounds like you got taken advantage of.

Should I just have them put a universal one on? What's the best route to go?

You can try, I'd go OEM or high flow. If it was me I'd go high flow, but I'd want to match both sides.
