Does it happen when the AC, defroster or heat is on or all?
Could be a bad ground.
The fan is an inductive electrical load meaning when its shut off abruptly it'll generate an inductive spike in the electrical system maybe enough to corrupt the PCM or modules. Proper grounding helps keeping those spikes shunted back to ground and out of the electrical system.
